Jack takes his fight directly to the President as he attempts to force a confession from him that will prove his involvement in the day’s events. Martha vents her hatred for her husband in front of the press as Logan gives a eulogy over Palmer’s body. Jack and Audrey share a tender moment when it seems the crisis has subsided, but Jack finds that his problems have only begun as his past catches up with him.

As Valentine’s Day approaches, Rory and Logan invite Lorelai and Luke to spend a weekend with them at Logan’s family’s house on Martha’s Vineyard. Lorelai is upset by Luke’s unfriendly attitude toward Logan. Luke’s attitude changes when he realizes he forgot to buy Lorelai a Valentine gift, and Logan saves the day. When Lorelai finally confesses to Luke that she is worried the wedding will never take place, he reassures her that they will get married soon. Marge looks for a new school for Bart and decides to try out a Catholic school. In his first day at school Bart encounters a tough nun and Father Sean. Bart takes a liking to Father Sean and begins to embrace the Catholic faith, which concerns Homer and Marge. Homer goes to the school with the purpose of taking Bart out of school, only to himself being converted before the night is through. With her husband and son gone Marge finds herself alone at church. Reverend Lovejoy tells her that when they die she and Homer will be going to different heavens. Marge, Ned and Reverend Lovejoy go to Homer and Bart’s first communion class to at the very least liberate Bart from becoming Catholic. To bring Bart back to his old religion they take him to a religious festival. Father Sean and Homer arrive hoping to take Bart back, but Bart in one his rare moments of insight brings both sides together, that is until 1,000 years later.

While searching for leads on the killer, the agents come across many bizarre characters including the local sheriff who was once known as Jim Jim, the Dog-Faced Boy.
Mulder obtains what could be the original and uncut MJ documents containing information about the government's knowledge of extraterrestrial life, which could lead him closer to the truth than ever before. But Mulder's enemies make sure he learns that there's a heavy price to pay for his much sought after truth.
After several disappearances in a small town, Mulder and Scully investigate and find hundreds of human bones in the river and discover that the man behind the town's main source of wealth, a chicken processing plant, has found a way to prolong his life through cannibalism.

The alien bounty hunter kidnaps Scully and wants to trade her for Mulder's sister, who is revealed to be a clone herself. After the trade goes badly and Mulder discovers the truth about Samantha, he tracks the bounty hunter to his ship buried in the arctic ice and demands the whereabouts of his real sister.
Invisible animals are rampaging through town, destroying property and trampling a federal employee. On arriving in town, the agents begin their search at a nearby zoo with the distinction of never being the site of live birth. Whether that's because as Mulder suspects, Aliens are 'harvesting'' the young or, as Scully insists, an animal rights group determination to close down the zoo, the only reliable witness appears to be a hand-signing gorilla named Sophie.
